Unicode Technical Note #41, section "3.3 Multiple combining marks" has quite detailed description and more diacritic combinations, but U+0486 U+0301 and U+0486 U+0300 are the most widely used combinations having this problem.

An evident solution is adding a Required Ligature in Cyrillic script for every combination. For these two combinations it would not even require adding a separate glyph (as these glyphs already exist in Greek) if only Cyrillic had the same above and below anchor classes as Latin and Greek.
