On my system, with the latest version of FreeSerif, the accent is placed much better than in your image.  Please try updating the font.

As you can see, the breathing and the circumflex accent are badly placed, they should be moved a bit on the right, so that they find themselves perfectly above the main body of the letter.

U+1F36 & U+1F37 (iota) are still bad, the rest is now fixed.

I reviewed all these letters in all four faces of FreeSans.
The capital Rho-psili was a little low in a couple of faces, but I don't see your effect anywhere else.

Plese make another download, build, make sure you've flushed the font cache, etc, and look again.  (There are a lot of steps here, I often miss one.)

Please have another look.

All of these letters were touched in recent commits.

This was part of what made the whole thing so slow -- some bad choices were made years ago regarding how to position those diacritics.
