I get this problem on WindowMaker too. This happen with panels (info panel, color panel,... above a window). If other app become active, when you return to a GNUstep app the panels are behind the windows.

What about the details you promised?

I often get normal windows created behind other KDE windows when starting up an application, but never when an application is already active. This is caused by KDE's stupid strategy to not change the active application without a user intervention.

It is sometimes possible for Windows which are modal to appear BEHIND other windows which causes the app to apparently freeze.

I will add more details on this later as well as a small test program.
