Wouldn't it also work to add m4_esyscmd to the set of m4 macros that are disabled by the preamble you feed into autom4te, rather than ignoring stderr? Particularly true if the m4_esyscmd has more side effects than just printing a version string - you probably don't want to be executing any other commands when doing a trace.
