I am using macOS 10.12, TeXmacs v2.1.1, with no .TeXmacs directory.

I encounter a similar problem, leading to potential data loss.
Steps to reproduce:
- enable "Multiple documents share window" buffer management in Preferences, close TeXmacs
- open TeXmacs
- make changes to the newly created document "No name [x]"
- press Ctrl-Shift-N to open a second window
- press Ctrl-W to close the second new document "No name [x+1]" in the second window
- At this stage the document "No name [x]" from the first window is shown in both windows. Pressing Ctrl-W in any one of them will close both, without prompting to save unsaved changes.
