It looks like a problem in treating the labels generated by set-binding (by the way, I cannot find the reference for commands like set-binding, id, hard-id, locus).

Yes, the treatment of footnotes is a bit special, and exporting the links to other formats is a bit harded.
This is indeed a bug, but maybe not a very serious one, since footnotes are generally on the same page anyhow.
