Yes, I live in hope that people will join in fleshing out many commands :) ...

Sorry, haven't got the hang of quoting a comment.

Yes, I did mean: Command: Add Mark (Text/Rehearsal/Book) - which has the option to put the mark in a box.

However, as someone has pointed out, for the automatic rehearsal marks, you can put them in a box with the:
Command: (Print) Format of rehearsal marks
Select the format of rehearsal marks (alphabetic, numeric, boxed, etc.)
Location: Object Menu ▶ Score ▶ Typesetter
Internal Name: ScoreRehearsalMarkFormat

So thanks for that - it solves the problem, so long as I remember it! Anyway, if it gave you that option when you created the mark, that would be nice...

Marks can be placed in each part and will appear only once (above the top part) in the score (provided they occur at the same moment in each part and are identical). Any size, font, effect can be chosen. A preview button allows you to check the appearance/syntax used. The text position can be dragged in the print view if needed. If there is any slight difference in the text of multiple text marks at the same moment a warning will be given on manually typesetting the score, to avoid this copy and paste or clone the mark you want to place in each part.

There is the command

Command: (Print) Format of rehearsal marks
Select the format of rehearsal marks (alphabetic, numeric, boxed, etc.)
Location: Object Menu ▶ Score ▶ Typesetter
Internal Name: ScoreRehearsalMarkFormat

to select the formatting of (automatically numbered) rehearsal marks inserted by

Command: Add Rehearsal/Bookmark
Adds a Denemo bookmark combined with a default Rehearsal Mark
Location: Object Menu ▶ Directives ▶ Markings
Internal Name: RehearsalMark

Which command are you meaning by "Custom Rehearsal Mark"?
I can see this:

Command: Add Mark (Text/Rehearsal/Book)
Inserts a Mark in the score at the cursor.
Location: Object Menu ▶ Directives ▶ Markings
Internal Name: CustomRehearsalMark

but that can't be what you mean. And there is this

Command: Add Named Bookmark
Adds a Denemo bookmark combined with a custom Lilypond Rehearsal Mark
Location: Main Menu ▶ Navigation ▶ Bookmarks
Internal Name: BookmarkNamed

but that doesn't give an option. Such a thing does exist in LilyPond's syntax, so it could be in there somewhere...

If you choose the custom rehearsal mark you get the option to put it in a box, but this option isn't available for the automatic rehearsal marks.
