Also even though I can't be sure due to the lack of detail, your second problem doesn't sound related to the first.  In fact it sounds very like bug #41826.

2 related problems trying to solve the same issue

First, if from my home directory, I have a directory dotfiles which is a symlink, stow stores the new symlinks in the parent directory of the real path, not the parent of the working directory.

Second, specifying a default target directory using .stowrc does not allow environmental variables nor ~
