I regret the delay in responding to this bug report

At a glance this looks like a bug in libtool, not autoconf.  The generated configure script, by itself, does not give me enough information to investigate any further.  Please construct, and then attach, the shortest configure.ac you can possibly construct that still reproduces the problem.  If this configure.ac requires an aclocal.m4, attach that as well, and also every file that is m4_include'd by aclocal.m4.  (This may be enough files, all told, that it makes sense to collect them into a tar or zip archive.)

Output:
