The problem of Windows opening new windows beneath the existing one has been around a long time.  The most successful workaround has been to start a new process for each new window but this now often fails to help.  The problem most frequently occurs when displaying the distribution of rolls (I have not yet seen it occur outside of GNUBG).

When a window fails to appear and all seems dead on your machine, the workaround is <win>D to display the desktop.  You'll either see the new window there or when you return to the main window (and sometimes the new window automatically closes when you do this).

P.S.  Please add "Windows 10" to the list of possible OS's.
