There still is the problem not to show the window.
This is a known problem; please check whether another
duplicate bug or wish has already been filed and merge.

That is indeed a way to do it. A window pops up shortly and closes, though. And you may also want to check whether the references really got updated (maybe do it several times?)

  you should be able to achieve this with:

 texmacs -c somedoc.tm somedoc.pdf -x "(generate-all-aux) (update-buffer)" -q

though I haven't tested it: I copied the function calls from the menu item's definition in document-menu.scm

It would be nice if your where able to run texmacs in quiet mode.
Like latex.
We use texmacs a lot in make scripts to auto generate documents.
If you done the following command.
texmacs -c somedoc.tm somedoc.pdf -q

I would like something like.
texmacs -c somedoc.tm somedoc.pdf --update_all_reference_and_bibs_ect --quite -q
