I found out more. Invoking make distclean manually cleans up as expected. The problem arises when calling make distclean from debian/rules, a makefile used to generate debian packages.

In that case make distclean won't invoke make clean first. Everything goes well if I put a make clean prior to the make distclean in debian/rules.

That solves the problem for me, but is still something I do not understand ;-)

It seems that make distclean leaves some obj symlinks lying around. This is quite annoying when building debian packages, because dpkg-buildpackage bails out with "unrepresentable changes to source"
