The new pause command for windows fixes this.
It is not fixed - it is a Windows only bug without any obvious fix. It would be possible to change the playback start marker to the currently playing note and stop the playback when hitting Pause on windows. This would mean Play would resume where you had "paused", but you would lose the record of your original start place, that is, hitting Stop would not restore the original playback start.
This may be fixed now.
In Windows 10, the blue playback rectangles carry on forwards for a bit after pausing, and thereafter are out of sync with the sound.
