Zile simply copies Emacs. Emacs supports alternatives (~/.emacs.el and ~/.emacs.d) but does not support XDG standards.

If you want to use a different init file with Zile, use:

zile --no-init-file --load FILE

Actually (follow latest git snapshoot it say that user zile configuration is stored in ~/.zile
Is coul be usefull for users (like me) if we can modify the location of this file without need to do symlinking, this eventually can lead to users and distros that want follow the freedesktop dotfiles folder specification get a way to implement it without distrupt the ones who not.

maybe either an enviroment variable (maybe USER_CONF_ZILE?) or a traditional look up in directories if zile decide only support the XDG sirectories fallbacking to the olds paths.
