Thanks for your bug report. This is actually a known issue, please see bug #44470, which is still open and awaiting someone to volunteer to work on it. Closing this report as a duplicate.

Reproduction of bug: when running a script in GUI command window, waiting for input using "pause;".  First Ctrl-C causes prompt to press again to terminate execution of script.  However, second press of Ctrl-C causes GUI to crash.

I noticed a bug report of this with 3.8.2, which is marked "Won't fix", with the explanation being the 4.0 was coming out... however it does not appear to have been addressed, or has re-surfaced.
