Thanks for your report. This bug has been fixed in Octave 4.0.1, see bug #45226.

Choosing 'save' on an Octave figure window does not save the figure chosen. Rather it saves the GNU Octave current figure, i.e. what I would get with gcf() , irrespective of what figure I have clicked on to save it.
