Can you report more details about your computer? Nobody else has ever experienced this.

1) What Linux distro and version are you running?
2) Is Octave installed from a repository, or did you compile it yourself?
3) Do you have a separate graphics card such as Nvidia?
4) What toolkit are you using for plotting (gnuplot, fltk, qt)
5) Can you upload a script which reproduces the problem and a screenshot capture showing the problem.

The short description pretty much says it all. There is no way to get the plot not shown on the screen as long as it is open.
Additionally and most important there is to say, that even the dropdowns in the menu bar stay beyond the plot, so that there is no way of reading them. They are however accessible via the arrow keys.
