I can reproduce the problem when opening the files from the "recent files", so it does not seem related to the desktop.

I start TeXmacs in my Gnome 3 focus-follows-mouse desktop.

Then I open new window with "View/Open New Window" menu item.

Then I open a file (say A.tm) in the first window, then I open B.tm in the second window.

As a result both documents are opened in the first window (despite that B.tm must open in the second window).

I've mentioned that focus follows mouse, because I suspect that TeXmacs opens the file in the focused window instead of the correct window (the window where the Open menu items was triggered).

Note that there were also error messages about duplicate labels. I suspect that the error messages window may influence focus and cause this bug.
