This bug has been partially fixed: the "grain" is set to essentially set to "block" (line by line comparisons) for the preambles. This means that either the entire old or new version of each macro is selected, whence no versioning tags will appear inside macro bodies.

The precise expected semantics of diffs on certain tags such as preambles is unclear. I think that the current fix at least prevents the most annoying crashes. But better solutions surely exist.

I tried something like the joint patch, but it doesn't help.

Version comparison doesn't work in preamble. Preamble versioning tags are hidden to users when a comparison is done. I spent some time on this, but was able to fix the bug.

As a result, users can get buggy preambles with very strange behaviour.
