Looks fixed with this changeset under my testing so far, the GUI no longer starts up minimized under GNOME or awesome.

Pushed the patch with changeset

If there are no more issues, I will close the bug.

I hope the v3-patch (bug #40823) mentioned by Mike is working on windows. I'll test it tonight.

Before applying this patch, please see my comment #7. We can't completely screw the Window layout on Windows systems as a side effect of fixing the problem for Linux systems...

I mean to say I tested your v3 patch on the other bug dealing with Unity, I did not test the v1 or v2 patches on this bug report. The v3 patch worked perfectly. I also installed the awesome WM, saw the same minimization problem as the OP, and it is fixed for me with the v3 patch.

Without this patch, the GUI started up minimized for me under GNOME 2 times out of about 40. After applying this patch to the stable branch, I have not seen it start up minimized after about 50 or so runs, so looks good to me!
I'll test some of the other odd minimization/maximization behaviors I've seen using this patch to see if they are also solved.

John, thanks for testing (my build process was still running). I have an idea what is wrong but I am waiting with the next patch for a feedback concerning the issue of this report.

I built for Windows with the patch and the layout is not correct (see the attached screenshot). This is an initial run after deleting the ~/.config/octav/qt-settings file, so I was shown the welcome wizard and Octave should have started with the default layout.

I was already working on this section. The minimized / hide / show thing was to prevent a global menu bar showing "Editor" or "Console" instead of "Octave". But this seems to be less important than the other issues showing up. Attached a patch that might fix the problem (not yet tested on windows).

I suspect this section at the end of the main_window initialization:
http://hg.savannah.gnu.org/hgweb/octave/file/90568d7fe382/libgui/src/main-window.cc#l922
but I have not had time to verify whether removing or changing this does anything different for me (it takes quite a few runs to see minimization or unmaximization for me in GNOME).

I'm pretty sure this behavior is not intentional, but I have no idea where to look. Maybe someone who has time and knows what to look for could step through the code that starts up the Octave gui and determine where the calls to minimize/maximize/reparent/whatever the windows are happening.

I don't have awesome installed at the moment to confirm, but I suspect this might be related to bug #41093 and bug #40962. I frequently see Octave start up minimized in GNOME as well.

In some window mangers under Linux, in particular in "awesome wm", the GUI runs but is not displayed on the screen. The GUI is unmapped shortly after creation. A bug has already been submitted to the awesome wm developers, who claim that Octave is not adhering to the ICCCM ยง 4.1.4
