It may be that the primary cause of complaint here is now known, and is not a FreeFont bug per se.
It appears to me that kerning in Arabic has been broken in all FontForge releases since 2011. This plays havoc with Arabic text... making letters overlap that shouldn't, and making letters that should link not to link.
For the time being, I'll mark it as resolved. Before posting reports on similar topics, make sure the font was built with a non-broken FontForge.

I think the Presentation Forms-A range is precisely what the original reporter mens by "ligatures", and she explicitly said this is not what she is referring to.
A lot of work was put into a solution for this, and a lot of disucssion happened off-line. As far as I know, it was mostly resolved.
Since then, another issue has arisen. A later test showed some letters failing to connect due to kering somehow being performed in reverse (like the table says to kern a and e, but instead the combination e with a is affected). This was surprising, as I thought it had been tested before. I wonder if the system chnaged.
Well there are a couple of options for kerning direction, and I experimented. As I recall, nothing has been completely satisfactory.
But again, this too had nothing to do with the original issue.

So, I shall enumerate the letters which don't link, I presume you already know the issue of basic shapes, for those shapes determine the way contextual forms are to be implemented. I shall remark only when the particular character deviates from its "mother" character.
Also, please notice this doesn't mean an endorsement of glyph shapes, I won't deal with that here, here I'm only concerned with contextual forms. Thanks for your understanding.
