Numbers height in FreeSans is indeed fixed. Also the rendering of apostrophe in FreeSans on sizes 9 and 8 changed for some reason (not really important, just pointing it out for the sake of completeness).
All other issues i pointed out ('в' height in FreeSans, '1' height in FreeMono, lack of serifs on small scales of 'T') are still present.
Since there's nothing you can do for these other issues, i would not object to closing this issue as "fixed".

I took some steps regarding the rendered digit height.
I revised the PS Private "Blues" values to address the tops of the digits in Sans (which are shorter than the letters). This has an effect on hinting, and on TrueType instructions.
As to the other small rendering problems, there isn't much I can do, short of using a different hinter than comes with FontForge. I have experimented with it, without great success, but it is very inconvenient in the build process.

* what OS you are running, what version
* what program you are running
I looked at the Cyrillic alphabet and the digits on my system, Ubuntu 11.10, using "Font Manager", (which appears to use the Pango renderer). I see none of the problems evident in your image.

The following glyphs:
1 and 4 (also 7, sometimes) in FreeSans on sizes 15,14,12,11,9,8
1 in FreeMono on sizes 14,13,12,10,8
have wrong height.
Also noticeable on the attached picture:
In FreeSans "0432 Cyrillic Small Letter Ve" (в) has vertical rendering problems - it either is too short (14, 12), or it has the right height, but its top half is bigger than the bottom half (11) (normally 'в' has shorter/smaller top half, or both halves are of the same size), or it has doubled line in the middle (15)
In FreeMono serifs on Latin and Cyrillic 'T' are not pronounced on sizes < 15, and 'T' looks similar to 'I' because of that.
