Please provide a simple m-file script that clearly demonstrates the problem.

From the mention of ax(2) I infer this may be related to plotyy. If that is the case, perhaps this a duplicate of ...

Calling axis on ax(2) can result in a jumble of conficting x-axis markers, grid etc.

ans =

-18 18 0 8

> axis(ax(2),[-18,10,0,3]);


Though the two axes structures have independent data they have to be maintained identical since they overlap when rendered.

This suggests the need for x2 axis at top.
