Save settings was remove some time ago. When you are in an options/settings screen and click "Ok" the settings you modified are automatically saved at that point.

In the latest build:Version GNU Backgammon 0.90-mingw 20110518
"Settings -> Save Settings" is missing, therefore I cannot save any customizations.
