It was the latter case and using the DesignateVoice-Command has been the appropriate solution.

Is it the Denemo display or the printed (typeset) version you refer to?
If the former, it is easiest to write voices in separate staffs and then use Join Voices to put them on the same staff before printing.
If the latter perhaps you need the DesignateVoice command, and/or that command needs more typsetting directives adding to it.

I recently wrote two voices in one staff consciously stemming up the notes of the voice above and stemming down the bottom voice's notes. The two voices are very close (interval of a third).

Equipping one note of the voice above with a staccato-point this one now mixes up with the bottom voice. Finally it seems to disappear at all.

Maybe such articulations can be placed above the notes if there is no space under them.
