The problem is partly linked to the fact that QClipboard::ownsClipboard() is not meaningful on Mac and Win. This carries also a problem about how to detect that the object we are going to paste come from outside world or is an internal texmacs snippet (so with a related tree in the internal cache). I attach a patch. Please check if it works for you. Here we detect the texmacs extra info via an additional mime (application/x-texmacs) type in the clipboard. Ideally we would like to put the texmacs tree in the clipboard and remove the extra internal clipboard mantained by texmacs to preserve the metainformations.

The Qt port does not handle the mode information correctly during copy and paste operations. For instance, when copying part of a mathematical formula inside some text, the necessary math mode tag is not inserted. Also, copying and pasting several equations from an eqnarray* environment does not work as it should.
