The bug was unrelated to the different versions, but rather related to the presence of empty spaces in the path:

I use the texmacs version in the repositories of ubuntu intrepid. I have been trying to include a bibtex file to compile the bibliography, but it failed. I have checked in a virtual machine that the hardy version doesn't have that problem. I have also tried to open the file saved with the ubuntu hardy version, and he intrepid version breaks the bibliography when I update.

The version in hardy is 1.0.6.11-2 and the version in intrepid is 1.0.6.14-1build1

Here's a detailed description of the error:

I can insert citations, and I can add a bibliography using Text→Automatic→Bibliography. I have tried with one plain simple stupid bibtex bibliography that I wrote by hand and also with one I generated with pybibliographer. With both of them, hitting Document→Update→Bibliography yields the error message /bibtex failed to create bibliography/.
