it works now on FreeBSD for me.
I did not check windows though, can you report, Fred? In any case if it is still broken you should probably open a specific bug for windows, since it must be something different.

Looking at the configure script, there is a typo in there so that it says '==' where I would normally expect to see '=', so I changed that.

My guess is that the 'test' program accepts '==' as a synonym for '=' on gnu/linux, but doesn't on windows/bsd.

So maybe this problem is fixed now?

This sounds exactly like the behaviour on Windows. Could there be a common source?

Now that I looked at the output you get, I can see a difference.

when forcing --with-installation-domain=SYSTEM, the install completed correctly

starting with a clean /usr/GNUstep, after an install of make, copied over the standard GNUstep.conf and installation-domain.conf, when configuring base without any further options I get:
