I created a document and tried to recreate this effect and was unable to do so.   Please advise if this is still happening.

selecting some object and then an NSTableView/NSOutlineView/NSTextView and sometimes an NSColorWell

actually anything inside of an NSScrollView,
e.g. group an image view inside a scroll view, before grouping it didn't make modifications when saving, after it does, same for grouping in a box, not so for a split view.

will cause the gorm document to 'have modifications' and require saving of changes when afaict nothing actually changed
