Autorecovery works fine now under Mac, Linux and Solaris ==> closed.

I have the same bug, under ubuntu gutsy gibbon, texmacs version 1.0.6.10
Therefore this is probably not a windows issue.

Using the Cygtexmacs version under Windows XP, if I start texmacs and it offers to autorecover a saved file, after I type either "yes" or "no", the keyboard stops working. The mouse still works fine, as do all menu commands et cetera. I am guessing this is X-related? To get the keyboard to start working again I have to restart TeXmacs.
