This is a known problem with gtk - the underlying window system used in gnubg. With some luck this will be fixed when we use newer versions of gtk (which happens over time).

You are stuck to having the menu on the main monitor for now.

I run windows XP with two monitors. I started GNU Backgammon on monitor 1 and dragged it over to monitor 2. When I click on a menu (File, Edit, etc.), the menu shows up on monitor 1.
