This bug is fixed in release 0.9.1 of polyxmass-bin. Get it here:

Setup:

Have "protein" polymer chemistry definition
Have "atoms.xml" atom definition file used by "protein"

Have "n15 protein" polymer chemistry definition that is an alias to "protein".

It is not possible to have "n15protein" point successfully to a new atom definition file "n15atoms.xml", because upon loading of polymer chemistry definition "n15protein", the "atoms.xml" gets called instead of "n15atoms.xml".

This bug will be fixed in release 0.9.1 of polyxmass-bin.
