Having spent some time looking at this and thinking about it, I think there are a few issues here.

1. While the move to using a configuration file read at runtime to define locations of directories/resources has been going on for a while and was discussed a lot on the mailing lists ... I don't think it's been well documented in the release notes etc ... which is a problem.

2. Though the use of the config file makes old make package config options irrelevant, they should probably still have been removed. I guess we might also want to remove some environment variables and the user_home program.

3. I think the current setup is actually likely to be problematic for some people who put user directories in non-standard places ... the make system sets up PATH and LD_LIBRARY_PATH environment variables to point to user-specific libraries and tools/applications, and if it gets this wrong, those libraries/programs won't be found.

To solve (3), I think it would be enough to install a tool with the base library to provide the paths for the user libraries/executables (analogous to the old user_home program in the make package), and have the make package use it to set up PATH and LD_LIBRARY_PATH in GNUstep.sh, but this does need a new (trivial) tool in the base package and requires changes to the make package coordinated with its addition.

I'm not a make package expert ... but I think that's an obsolete option which should be removed as the location of the defaults is specified in the GNUstep configuration file (location configured in the base library configuration if you don't like the default.
eg. --with-config-file=/etc/GNUstep/GNUstep.conf)

Perhaps the option was left in to allow it to be used with old versions of the base library though?

fwiw, testing right after compiling

$ ./configure --with-user-root='~/FOOBAR'
.....
$ make
.....
$ ./user_home user
/home/armando/GNUstep

I also experience this bug in gnustep-make-1.11.0.

This is a pretty serious show-stopper bug, since it pretty much breaks working user installations.

even more:
when I
export GNUSTEP_USER_ROOT=/home/someUser/.gnustep
before running a GNUstep program, the user defaults are still created in /home/someUser/GNUstep

when configuring gnustep-make with

checking for GNUSTEP_USER_ROOT to use... ~/.gnustep
[...]

`user_home user` still returns the default path ~/GNUstep
e.g.

./user_home user
/root/GNUstep

and GNUstep.sh sets this GNUSTEP_USER_ROOT.
