I've fixed the code so analysing games is now as safe as other computer operations (thinking of moves for example). It's not perfect but good enough to stop most situations.

I don't think disabling is a solution, first of all that's a hell of a lot of widgets you hardly find all. Secondly, it removes the symptoms but not the cause. Here is a simple counter example:

1) Start any analysis
2) Exit gnubg by closing the main window
3) See it blocking and other weird effects

A system widget clearly is out of scope for "disabling", so this is a valid counter example against the approach me thinks.

An own window is no solution as well. The solution is a thread and a thread only. Whether it updates progress bar or another window with one does not matter.

I can reproduce this. I thought it wasn't possible to do anything in the interface while it was analysing. Maybe everything should be disabeled in the menu and toolbar (except the stop button) while analysing.

... or maybe a progress window on it's own....

Recreate:

Start analyzing a match. While analysis is running, open a menu e.g. "Settings->Options". Change values or not. Press OK to leave the dialog. The analysis freezes, i.e. no further progress is made. You need to press "stop" and start it again.

Versions:
All versions, GTK 1.3 and 2.6, with and without today's Progressbar patch.
