I'm closing this item since nothing has happend in half a year. I assume it is the Jacoby rule.

Could you post the board and game ID?
Isn't the problem due to the fact that you are playing a money game with the Jacoby rule in effect? If neither player has doubled in the current game (the cube is still centered) and Jacoby rule is active, a (back)gammon count only as a single game.

When approaching a solid gammon for user, gnubg offers to resign normal several times, then only credits user with normal game.
