Added a copy of the GPL v3 as asked before.
Added the LGPL header to some files where it was missing
(README, Makefile, etc.).

However, I won't add the header into data files
that are only used to test the program is working (pdbs/*).
Modifying such files would need changing the parser
embedded inside the tool, as well as changing the test
suite.

Hello.

There are still files without licensing information: /pdbs/*,
Makefile, etc...

Furthermore, a copy of the GNU GPL is missing.  From
http://www.gnu.org/licenses/gpl-howto.html:

  If you are releasing your program under the LGPL, you should also
  include the text version of the LGPL, usually in a file called
  COPYING.LESSER.  Please note that, since the LGPL is a set of
  additional permissions on top of the GPL, it's important to include
  both licenses so users have all the materials they need to
  understand their rights.

I just realized you selected the GNU LGPL in the license field but the
files carry a GNU GPL header.  Please provide more information with
this point.

This is misleading.  Public domain is the lack of copyright, not a
copyright license.  Furthermore, the "a kind of" phrase is misleading.
Either a work is copyrighted or on the public domain.

I noticed some issues with the tarball you submited:

  • Some files lack licensing information.


In order to release your project properly and unambiguously under the
GNU GPL, please place copyright notices and permission-to-copy
statements at the beginning of every copyrightable file, usually any
file more than 10 lines long.

In addition, if you haven't already, please include a copy of the
plain text version of the GPL, available from

The current tarball is the previous release of our project.
We want to release a new version out of our lab.
The new version will be relicensed to LGPL because of
restrictions in order to be included into another project
(called phenix, http://www.phenix-online.org/).
Also, the new version will have more maintainable code
and more tests.
