The Html export filter has been significantly improved (revision 12999 and the upcoming version 1.99.14). In particular, you may select a CSS style in the Html conversion preferences. My personal website shows the dark colored theme.

Uploading HTML does not work, because this way the images in te HTML are lost!

EPUB does work, EXCEPT that images become small.

I did not try, but my impressions is that it is better to just upload the html (kindlegen, an amazon official app, supports converting html directly to kindle files. I guess that the amazon official service to which you are referring also supports this) Converting html into epub3 does not seem a good idea: if I understand correctly, it is somehow incompatible with kindle files - worse than older epub versions.

EPUB is may be not supported on Kindle, but they are supported on Kindle Direct Publishing interface.

Sorry, I don't understand how you upload epub3 files to Kindle. As far as I understand, epub file types are not supported by Kindle.

And I suppose that kindlegen is the official tool to convert to Kindle formats. calibre is also suggested. pandoc does not seem to be recommended.

I converted a TeXmacs document to HTML with formulas as images, then used pandoc to convert it to EPUB3. Then I uploaded it to Kindle.

The resulting Kindle e-book has too small formulas. Please add an option to make exported formulas bigger to compensate this ill effect.
