I fixed this one year ago, I think.

We have had no recent complaints, so I assume that this bug has been fixed.

It's ok in the svn for installation from sources. GNU/Linux packages should be upgraded with postinstall scripts.

The standard for GNU/Linux and *BSD distribution is to use the directory /usr/share/applications

See e.g. http://www.freedesktop.org/wiki/Howto_desktop_files

In particular, they advise to use this code for GNU Autotools, in Makefile.am:

desktopdir = $(datadir)/applications
desktop_in_files = appname.desktop.in
desktop_DATA = $(desktop_in_files:.desktop.in=.desktop)

I also added a section to 'make install' which should do
all the necessary. Please check whether this works for you
and close the bug if so.

Of course, I have no direct influence on what the individual
package managers for various distributions do.

The MIME associations for TeXmacs (.tm and .ts) are missing when compiling from source. Neither Unity nor Gnome allow to give custom names in the "open with" dialog, which makes it hard for the user to add it himself. The solution is to copy the file TeXmacs/misc/mime/texmacs.desktop

into the directory

/usr/share/applications

That way TeXmacs appears in the list of available applications and
thus can be chosen in the "open with" dialog.

I guess this should have been done on TeXmacs upon installation.
I hope this is useful to someone; it took me a while to find out.

Peaace.
