Please ignore this bug report, the problem was with wrongly configured machine, and is not a problem of the Octave configuration. The problem was that some proprietary software installed a different version of libfftw.

I compiled the release 3.4.0 with --enable-openmp on debian squeeze without error. Starting it worked fine, but doing any fft caused crashing Octave with a segmentation fault.

However, the problem went away after I installed the package
   fftw-dev  (and fftw2)

libfftw3-3 and libfftw3-dev where already installed previously.
It seems the dependencies during configure were not properly checked. Or if fft is not supported, it would be nice if Octave could handle it more gracefully (e.g. with an error message) instead of a crash.

P.S.: I did not check whether the problem occurs also without openmp enabled.
