This is a general issue involving much more than -I and -X; at least -A and -R; but really, we need to be able to target as many options as possible at specific hosts and/or paths (via regex?); ideally, we'd also be able to say, "this applies to every host except example.com".

When spanning hosts, there's no way to say that you are only interested in files in a certain directory on one of the hosts (-I and -X apply to all).  Perhaps -I and -X should take an optional "hostname:" before the directory?
