Sorry for the delay in posting. It took a while to figure out what is going on.

I now can reproduce the issue. Mind you I may be doing something that was never intended (nested debugging)!

Assume 'show_dbg_file=true' in 'octave-gui.ini'.
Assume the script 'do_something.m' calls 'functionA.m' which in turn calls 'functionB.m'.
Set a breakpoint in 'functionA.m' just after the call to 'functionB.m'.
Run 'do_something.m'.
Octave stops at break point.
Add break point to 'functionB.m'.
Whilst in debug mode call 'functionB.m' again.
Octave stops at second break point.
At this point 'octave-gui.ini' now contains 'show_dbg_file=false'.
If I allow Octave to continue (F5) I return to 'functionA.m' and 'octave-gui.ini' now contains 'show_dbg_file=true'.
However if whist in 'functionB.m' I quit debugging (shift-F5). I drop back to 'functionA.m' but 'octave-gui.ini' now contains 'show_dbg_file=false'.

It sounds to me like because I started a second debugging environment I get a new 'octave-gui.ini' and the defaults setting is 'show_dbg_file=false'. If I exit this second environment by executing the code then the original 'octave-gui.ini' is restored. If I exit this second environment by quitting (shift-F5) then I'm stuck with the second 'octave-gui.ini'.

It seems to be a random occurrence at the moment. I have a feeling that it might be connected to debugging. I will try and see if I can find a way to make it more reproducible and report back.

Could you please provide the exact steps how you can reproduce the issue on your systems?

I'm now using Octave 8.4.0 Flatpack and I am experiencing the same issue.

As the version I'm using is not supported, I've decided not to pursue this further. Thanks for all the helpful suggestions/information.

The shortcuts are stored in the same file as the other GUI settings. If you have two instances open, make changes to the settings in one of them, close this instance and close the second instance later, this second instance might overwrite some of the settings previously changed and stored by the first instance.

thanks for this. I will investigate.

I'm aware that I'm not using the latest version. I did try to move to the snap version but it does not compile some Sourceforge packages that I use (a known bug apparently).

This shouldn't happen, but also version 6.4 is two versions back (current release is 8.2) and is no longer supported.  First advice would be to update Octave.  But, as you say, it also seems like something might be going on with your particular installation.  The file that is being changed is in ~/.config/octave and your keyboard shortcut settings are also likely to be stored somewhere under ~/.config.  So, maybe something is messing with files in this directory.

Recently the preference file has started to be changed by something other than me. Specifically the "Always show debug breakpoints and pointers (opens related file if close)" setting. It keeps being set to false/unticked with the result that if my code has a 'keyboard' statement then the relevant file is not automatically opened. I have not been able to narrow down why this is happening.

I'm using octave from the Ununtu repository and I don't recall it being update recently so I suspect it must be due to something in the OS (Kubuntu). However I thought I'd mention the issue here in case someone knows how to fix it.

(I've also started having an issue whereby the keyboard short cuts are wrong when I return to the GUI after interacting with non-octave windows. Again this sounds like an OS issue.)
