There is now an option to save a script that creates the directive conditional on it not being present. This means you can put your default settings for things in the score properties into your initialization script but override them for any one particular score.

Actually, a better way to create your own default is to use the Initialization Script which is run every time you open Denemo.

To see this script use View->Scheme Script

and then in the File menu of this window choose Open Initialization Script.

Now you need to place a command in here to install your preferred bar number alignment. In the Score Properties Editor you can find the bar number alignment directive you have set and get its script into the Scheme window. (At present I can't see an option to do this in one step, instead it seems you have to create a button for it and then get the script for the button into the Scheme window. I'll try and fix this).
Then you use File->Save and then each time you start a new file this preference will be installed.

Sorry, I was wrong, the default seems to be to right align to the barline.
So to get your preferred alignment you need to set this to left in your default template, and set Ctrl-n to open your default template rather than the blank score.

I guess this concerns the typesetting:

Command: Bar Number Alignment
Allow choice of alignment of bar numbers with the barline.
Location: Object Menu ▶ Score ▶ Typesetter ▶ Bar and Page Numbering
Internal Name: BarNumberAlignment

The placement seems normal to me - the number is always somewhere around the barline that starts the bar, either centred on that barline or ending at it or beginning at it. I presume these are all normal, as LilyPond is providing these choices and so it will have been heavily discussed... "the beginning of the bar it's referring to" is what having it start at the tbe start of the barline that starts the bar does - ie the Align to Left choice, and this does seem to be the default - I just deleted the alignment directive and the bar number starts immediately after the barline.

When i select alighn left, it puts it on the right of the bar line that precedes the bar in question. When I select right, it puts it on the left of the the bar line that precedes the bar in question, which is surely counter intuitive? Also, the default is to have the bar number on the left of this bar line - ie it's appearing at the end of the previous bar - which seems a very odd place to put it, and is quite confusing. Could the default position be at the beginning of the bar it's reffering to?
