Fixed in revision 14127:
  - The junctions for \in, \subset, ... have been improved.
  - The default printing DPI has been doubled to 1200 dpi.

We are working on this issue.
It is a bit subtle, because these symbols are "agglomerated", partially using type 3 fonts.

In the meantime, you can increase the resolution,
or apply an identity bitmap font effect on these symbols,
so that they will be exported characterwise as type 3 symbols.

Several fonts (e.g., Fira, Chalkboard, Chalkduster) the pdf export (also for PS and PNG output) doesn’t work correctly with some standard math symbols like \subseteq. It seems like the corresponding virtual characters sometimes do not work as expected. There are no such problems with the standard Roman font and Stix.
