If I remove an item in the integrated bibliography editor ("Data->Open bibliography") by selecting the item, pressing the Delete key and saving the database, the item is not actually removed. It re-appears the next time the database is loaded.

Yes, this is on purpose, because the database editor does not necessarily show all references (some filters might be active).
Since suppressions are a bit dangerous, I prefer to force the user to explicitly perform such actions.
But we can discuss better proposals on the texmacs-dev list or during a hacking session.
