I see your point, but it seems to be aesthetic preference. There is no danger of confusion, I think.

To go forward on this, I would want to see evidence of a tradition of small-caps implementations.

In FreeSerif, the 'smcp' glyph for U+050D CYRILLIC SMALL LETTER KOMI SJE is sc.g. However, as U+0047 LATIN CAPITAL LETTER G looks different from U+050C CYRILLIC CAPITAL LETTER KOMI SJE, their small caps forms should look different too.
