When you see this effect in the shortcut dialog, then I assume that qt already switches the modifiers. From the qt documentation:

Special Keys

To provide the expected behavior for Qt applications on Mac OS X, the Qt::Meta, Qt::MetaModifier, and Qt::META enum values correspond to the Control keys on the standard Macintosh keyboard, and the Qt::Control, Qt::ControlModifier, and Qt::CTRL enum values correspond to the Command keys.

It appears that (at least) on macbooks pro the Meta and Control keys are switched in Octave-Gui. E.g. when trying to save a file, the configured shortcut key "Meta + S" doesn't work, whereas actually "Ctrl + S" works. Then, when trying to correct this shortcut in the Preferences dialog, when pressing "Command + S" the dialog shows "Control + S".

This makes it pretty obvious that the Meta (i.e. Command) and Control keys are inversed by Octave-Gui.
