It sounds like the command set didn't get saved.
Try again, by deleting ~/.denemo-2.0.0 and then starting Denemo saying you want to keep you short cuts.
The try save as Default Command Set in the command center, quit and re-start and see if that has done it.
If so, we need an automatic save.

(By "~" I mean you home directory where you "My Documents" etc are to be found.

Have installed v 2 and it asked if I wanted to save my shortcuts etc and I said yes. I opened a file and sure enough my shortcuts were saved. Have just created a new file and my shortcuts are no longer there. Dom
