There is indeed nothing in the graphical interface to turn this off.

What you can do is enable the command line interface by toggling it on with the View|Panels|Command menu. A small area where you can enter commands should appear at the bottom right of gnubg's window.

There, you should enter :
set warning endgame on
save settings

Once when I used "end game", it asked me if I wanted to see the confirmation message again. I told it that I didn't want to see it. Now I decided that I DO want to see it, but I can't find anything in the options to turn it back on.
