I have added a MoveRest command. It will move the rest vertically - at the moment it always shows the rest on screen as if it were a 1/8 rest, but the print out is correct.
I have also hidden the two internal commands you stumbled on.

The rest is being placed automatically by LilyPond; there is a specific LilyPond syntax for positioning rests vertically (basically IIRC you give the note followed by /r to indicate that it is a rest). With the latest work on Denemo we are in a position to show rests like that in the display too. So we have all the ingredients to tackle this problem. Which is small comfort I know.  You can, by the way, hide that rest (turn it into a non-printing rest i.e. skip), and you could probably insert a rest below using yet another voice I would guess.

About the strange commands labelled StemUp and Down, these are internal commands which should not be present in the menus - please ignore them.

Another bug found. For better comprehension I uploaded 2 pictures of the final finished score, "Bug1-Bild.png" and "Bug2-Bild.png".

In the first (Bug1-Bild) you see my problem: In the measures 59-62 I have two voices played by one hand. To indicate the difference I wish to control the stem direction; die first voice (the "upper" one) with stems down, the second voice (the "lower" one) with stems up. It mostly works, but each third note of the second voice (marked by a red dot) has its stem in a wrong direction.

So I used the feature "Notes/Rests → Stem Direction → Stems up" and set this LilyPond-directive between each second and third note of the lower voice. The result you can see in "Bug2-Bild": The stems are now all correctly, but the rest is hanging in a very unusual place (marked again by red dots). This should not be.

Furthermore, the commands "StemUp" and "StemDown" in the same place sharpen/flatten the focused note instead of changing the stem direction. This should not be too.
