Quite old bug but I'm submitting this comment anyways for future reference.

You can get the expected behaviour by setting the bell_msg in your config to include ^G

bell_msg "Bell in window %n^G"

When a screen window is backgrounded (another window is being shown) and generates a bell the window manager is not notified of this event.

Posting as a feature request since I don't know if this would be the desired operation for everyone.
